If you're running multiple hardware accelerated applications simultaneously (like a 3D game and a Flash video in a second monitor), that's never going to work well. The GPU is fast, but it's resource constrained. In general, both the browser and Flash are using the GPU simultaneously, which is already pushing the limits of most hardware pretty hard. Throw in a fast first-person shooter, and you're asking for headaches.
