Not sure exactly what's happening, but you could try dragging the file to the 'New Item' button. That will create a sequence with the right settings for the After effects file and should include AV if the file has it... you could also trying hitting the insert or overwrite butttons to see if that makes a difference, if your source targeting is not for the video tracks it will just drop the audio in though...
